I have used kidofwais.pl with print_hit_bold.pl and freeWAIS-0.5 to
search the Electronic Protein Science site. print_hit_bold.pl bolds all
instances of the keyword(s) in the document and inserts an anchor
for the first instance of the keyword. See

http://www.cso.uiuc.edu/grady.html

for more info.

Have a look at

http://www.prosci.uci.edu/

to check out EPS web site search implementation.
